Two late goals sees their last-16 go into extra-time - thanks to strikes from Mislav Orsic and Mario Pasalic, who headed home deep into stoppage time.
Croatia took the lead in bizarre circumstances when Pedri scored an own-goal from 50-yards out.
Pablo Sarabia levelled the game in the first half, with Chelsea defender Cesar Azpilicueta putting his side in front just before the hour mark.
Manchester City star Ferran Torres then increased their lead to make it 3-1 in the 76th minute.
Later Orsic hit back to reduce the deficit and Pasalic with the equalizer at the added minutes at the end of the 90 minutes.
Thanks to the two goals scored by Morata and Oyarzabal in the first quarter of the extra time, Spain are in the quarterfinals.
